Google SERPs advice required...

We are responsible for two websites belonging to the same company.

www.disc-calif.com

www.loanledger.com

Both with different I.P. numbers.

Both of the websites have been optimised for *loan servicing software*
and until 18 months ago both sites were in Google floating around SERPs
6 & 7 ish.

Then came the big change and loanledger.com dropped in the SERPs,
presumably due to the similarities of the sites. So in an attempt to
retrieve the situation we made www.disc-calif.com a stand-alone site
and, for search terms 'loan servicing software', is currently around
SERPs 4 in Google.

So far we have made no changes to www.loanledger.com but we are just
about to launch a new version of the site optimised for 'Mortgage
Servicing Software' which can currently be found at
www.loanledger.com/servicingsoftware/

My intention is to make www.loanledger.com a stand alone site by
removing any possible duplications, although I've noticed that duplicate
PDFs have been spidered by Google so I'll address that by robots.txt.

Currently there is a link to disc-calif.com from every page in
loanledger.com and my concern is will I hurt the position of
disc-calif.com in Google by removing the links to www.disc-calif.com on
the new design?

Searching for Loan Servicing Software:

www.disc-calif.com is SERPs 4 - PR5 - 120ish IBLs

www.loanledger.com SERPs 94 - PR4 - 170ish IBLs

If you were putting a gun to my head then I'd suggest you leave only
the link from the index page and get rid of all the others.
